I can't find anything stating it is or isn't compatible with it which suggests the worst.

Iwata answers this one himself: Though the new browser and those programs designed exclusively for the DSi will use a high level of security [e.g. WPA], existing DS software will use existing encryption.

Hopefully that lack will soon disappear, I think this will motivate homebrewers to make a really good GBA emulator for the DS.
